The reason for her using a gun is simple: she thought it looked fun
blossom is probably having trouble with MIB and the Patrol as well becuase of the lack of foresight to the attack everyone that isn't normal is a target of the agencies which helps the bad guys out and give the bugs time enough to realize blossom is in the hole trying to stop Bell from planting the bomb.
You gotta hate skypatrol becuase of the paperwork and MIB agents are knocked out cold and probably bug chow so they can't call for help
