Well...wait...I haven't watched it in a while or the more recent episodes..but I haven't seen a lot of things refering to any religions in Pokemon.

But an Atheist believes in what exactly?

Science can be a tool that is capable of integration with religion, assuming the people in question are more open to these ideas and aren't necessarily old-fashioned in regards to the whole "science versus religion debacle."

Just because you believe in a religion does not necessarily entail that one will deny all discoveries made in the modern world, it merely means that one is more likely to be less concerned with how the world works, and would instead focus on faith. There is such a thing as enlightened religious folks these days, and they are in fact quite the norm. So remember, what one believe is solely based on what one believes.
