Because every giant evil establishment needs a certain amount of blade/gun fodder to attain official 'evil establishment' status. It's the law. Just like the top floor must always be fought up to, through a series of bosses that never leave their select spot at the far right of the level.

These are bonus bosses that you only fight if you want or stumble upon them by mistake.

And yea, they sometimes are even more powerful than the last boss, for whatever reason.

hmm, well techniaclly, all you fought was the Ganon PUPPET. Ganondorf is the one that died in the end (turned to stone). But it sucks that Hyrule was lost forever and always. Damn King, why didn't he tell the Triforce to raise Hyrule, and THEN Link coulda beat the crap outa Ganondorf?! but nooooo, he had to fucking SINK it!
