Actually, and this is straight from the writers...and I don't really think it needs to be spoiler tagged 2 seasons later.....
They are clones of themselves. They were born the normal way. They've been cloned about 14 times, I think. In Sunday's episode, Brock says the boys int he submarine were the "sevens." He says something like "Oh, so that's what happened to the sevens."
This isn't the first time they've run into their clones. In earlier episodes, Hank and Dean entered Doc's clone lab, but were convinced they were a Christmas present (these were all destroyed at the end of season 3 in a pretty crazy battle between the OSI and the Monarch on the Venture Compound). Hank hit one of the Dean corpses with Doc's car, and thought he killed his brother. A Dean clone survived/was abandoned and had been living in the Ventures' attic for many years, and tried to kill the current Dean. And now they've seen their corpses in the submarine in their father's body (but were obviously convinced it was something else).
The submarine incident did not occur in any episode. In fact, aside from the episode where Doc and Brock reminisce about all the times the boys have died, and the actual episode they died in, at the end of season 1, none of their other deaths have been within the show itself.
